If a Dashboard uses Visualforce Components, the Refresh button will function within Salesforce Classic but will not respond in Lightning Experience.
This is working as designed.
To resolve the issue, remove the Dashboard's Visualforce Component and you will be able to refresh the Dashboard in Lightning Experience.
